I think the Lean was rehearsed after all it's MJ like glued to the stage or something like that , so it doesnt need that much effort except for balance , but in the movie at the part where he's supposed to lean they bring that short clip of the viginette where the alarm rings and the police are running after him , dunno why

The stage they were rehearsing on probably wasn't set up for it. At that part they probably just stood there like in the dangerous tour rehearsal for smooth criminal.

at around 3:38 he'd do the lean and he just stands there because he hasn't got the shoes... i guess they wouldnt think people would wanna see him just standing there in the movie!

Well the rehearsal of the lean probably would consist of showing how its done, and Michael wouldnt have wanted the secret revealed.
